All you have to do is make a composite shot for the footage. Put your footage on the timeline and then duplicate it. Put your mask and effect on layer 1 and then the layer 2 footage will show through the unmasked parts.
They use a similar technique in this tutorial.

Or apply the effect to a grade layer, and mask the grade layer.
